I've recently finished an MPA and passed the AICP. Are there any other kinds of certifications that planners actually respect?
I've heard about ULIs and the PCED, but don't know if they are really worthwhile...any thoughts? any other certifications worthwhile?

It is not complete yet, but the Congress of New Urbanism is investigating a certification. This may be geared moretowards developers. We will have to wait and see what they come up with.

The National Trust for Historic Preservation has a certification program for Main Street Managers. It is somewhat specialized for general planning, but it is highly respected.
The National Charrette Institute has a certification program that could be a good one to have.
I agree that the flood plain manager is a very good one to have.
The Institute of Transportation Engineers has recently enacted a Professional Transportation Planner certification. Since it's new, I can't say that it's well-recognized or respected at this moment, but I'm sure it will some time in the future.

The International Economic Development Council offers the Certified Economic Developer (CEcD), which is the respected economic development credential.
